I have set up different Discounts in Customer Records but this discount is coming off everything - even products that I don't want it to come off. At the moment I am manually removing it line by line on sales orders - Is there a way of setting it so the discount is automatically removed on sales orders for certain products?

A customer discount applies to all items that customer buys.
There are lots of other discounting methods.
The method to use depends on your needs, what sort of discount strategy are you implementing?
Do you have a couple of discount levels for different groups of customers, are you setting individual discounts on individual products for a customer.
My general advice is to keep it simple, If you have a handful of groups then you can use the discount groups, or set up a price list for each group.
If using price lists I STRONGLY suggest that you avoid using fixed prices because these are hell to manage when you need to implement price changes. If you always work to a discount from the standard price everything is easy, because you just up the standard price and all the prices change, if you have individual fixed prices you have to review each one manually and with hundreds of products times hundreds of customers that becomes tens of thousands of changes to do!
